Set posts, pages, or taxonomies you do not want indexed to noindex, and the SEO plugin will drop them from the sitemap automatically. Custom sites

Generate the sitemap from your live, canonical URLs, write an accurate lastmod for each, and split into multiple files once you pass tens of thousands of URLs, linked from a sitemap index.
